MegaMan Revalations
Concept I
MegaMan is a program created, DNA based computer program whom exists as a net guardian; a program charged with protecting a specific net function (or individual interaction). Created by a program reminiscent of one names Light, whom uploaded his mind to a computer before his death.
Living on, he created a few programs to protect him from the net as well as from hackers/crackers whom plague the net with their worms, viruses, programs, etc. MegaMan is a byproduct of this.
One such cracker simply enjoys breaking into places to look around, just to see if he can. Not meant to cause harm, more leaning towards exposing weaknesses to allow whomever to fix such. He locates MegaMan and is intrigued by him. Testing him with a few modified viruses to see what he can do and watches him destroy the viruses.
He attempts to communicate with MegaMan which at first doesn't work out, but eventually MegaMan listens. They talk for a bit and the cracker decides to assist MegaMan in his charge of protection. MegaMan, hesitant declines at first. After another interaction with other Viruses, he accepts the crackers assistance. They clue Light in on this, whom doesn't like the idea, but accepts MegaMan's choice and begin to hunt down recurring viruses to get rid of what is sending them Light's way.
Concept II
After the Cracker's and MegaMan's union, their encounters lead to other hackers/crackers and other problems within the real world. Knowing this, the Cracker hooks up his body to the net and 'downloads' MegaMan into his body. Effectively temporarily merging with one another. His body changes to portray Megaman's features and abilities and they hunt down those responsible for the Net problems.
Since if MegaMan can venture out of the Network, other code can too and cause robotic malfunctioning/taken over, other people to be 'merged' with, etc.

Idea is that MegaMan behaves like a Virus, can move in and out of anything connected to the Network. With not only malicious programs in the Network, there were malicious people interacting with the Network, problems from both sides. MegaMan's function is bias, and is seen as an enemy to others and perhaps to others he is supposed to be fighting with. This 'Grey Area' enables many opponents, characterization for MegaMan and events that land true allies and true enemies.

Return of the Rock.
After the ZX series climax (possibly some form of Civil War between citizens and Sage government), Rock crash lands back on Earth. Finds himself unable to recognize the planet as being the one he left centuries earlier.

Looking around for days, he finds Roll and Rush (maybe Beat), and upon so, has gleamed some info as to what is going on.

Rock learns a little bit about what is going on in this world and finds himself looking for historical records to learn what he could. Being absent from Earth and full of recent memory being that world of Duo and etc, he had little to no idea of anything present.
Only able to learn a bit of the present history, he decides to look around a bit, since having been rebuilt/fixed and partially remodeled during his time gone, he wasn't 'scared' to venture around.
Hoping to find something, he ultimately comes across a being whom was in possession of Model X, this being was badly wounded days earlier and has laid in his spot for a while, hoping for help. Rock gives him a hand and is given Model X as a token of appreciation. Through this, Rock and X communicate, about what happened with Light (X's brief memories), X's life, the Maverick Wars, the Elf Wars, Copy X/Weil conflict and the more recent Model W Crisis. Taking it all in, Rock was stunned on how badly the Earth was.
Accepting Model X, or X rather as being his younger Brother, they team up to give another go at assisting this world. Rock permanently merges with Model X: Granting him a form of armor modification to his body as well as modifying Rock's weapons, leaving X a consciousness to Rock (symbiotic unity).

After the ZX Crisis and Little 4, perhaps the Little 4 broke away from each other (by duty, by re-emerging memories of their former selves, by re-emerging minds of their 4 BioMetal, etc) and created their own clans for survival. Not only to be hunted by Rock (for answers or powers), but also have their forms of tyranny to the world around them (turf wars, clan conflicts, etc) and ultimately discovers that a singular mind was responsible for the Little 4 branching out, for the Climax (Civil War?), whom instigated Albert on his path of the Game of Destiny; Weil.
A small portion of the Ragnarok/Leavatine remains after the crash had partially formed together (courtesy of Weil's machine body merging with the unit) and hidden itself prior Albert's interference. Keeping a distance as this body slowly reformed, was watching what Albert was doing. After said Climax, slowly begins to appear to the world.
Rock vs Weil to a point.

At the ZX time, with the Equality Laws and after Albert's interference, the citizens rise up against the Sage Government (after Thomas?) and this triggers a Civil War (the one I mentioned above as a catalyst for this plot). Years after this rebellion, Rock finds himself in the middle of the fighting. Either choosing to create a group counter to what is going on, or assisting those he sympathizes with, and triggers his involvement within the fighting to take out those instigating the fighting in order of resolving it properly.
This could be a precursor to the Possibility above.

Additional thoughts not placed (if ever placed):
The fate of bass. Rock would have ProtoMan's shades as a momento to him since he would most likely die of his 'core'. But Bass would be missing, if not destroyed by Wily. R-Shadow would have a small cameo, even if it was his scarf. King would have a cameo, for some characterization to Model Z(ero) (perhaps Bass too could participate in this characterization).

Model O/Omega BioStone.
So remember, speculation, always keep that in mind.

During the play through of ZX, you come to a point to where you are following a Dig site. And then you face a Pseudoroid, where he refers to there being a strong BioMetal sense within the area. And since this doesn't apply to the Model W Core, at least directly, the only alternative would be the Natural occurred BioStone of Omega's essence. Within the long since compressed and forgotten Area Zero.
And following that (including unused sprites), Omega's reincarnation would have played a seemingly larger role, than some 'fanservice' boss/unlockable. However that is not the case within the final product, as that is exactly what we got. And including the ZX:Advent unused sprites as well, it further suggests that Model O would have returned to become a boss. Optional most likely.
Now I will roughly draft our idea (as to not loose 'First Rights' to the internet).
We conceived that CyberSpace would become yet another optional place to explore and would be further drawn for story purpose. Since this concept in a sense revolves around CyberSpace. Someone on mandatory study within CyberSpace would end up locating a Data pool for severely outdated data, and would led to the instigation of further BioMetal.
To be blunt, within that Data Pool contains the data essence for every Reploid and Cyber-Elf to have lost it's manifestation and decomposed to a raw data format. It could be referred to as the 'Trash" section within online networks.
They would consider it as a mainstream project, (Thanks mainly to utilizing Model O for the dimensional rifts as being the prime source), and would delve within it in a 'study'. Which would led them to the Sigma code. Since there is more code revolving around Sigma, there would be more similar data to link. Mother Elf, Reploid Sigma, Virus Sigma, the Sigma Virus (yes, it is different), Colony Virus (leading back to Sigma Virus), Reploid Sigma DNA, Sigma Virus incarnations... Copy Chip Sigma (revised patch for the Reploid Sigma. Hence the design difference).
But continuing, this would become a subject of interest, and would eventually led to a realization for Sigma to be forged into BioMetal form. With Ourourborus having crashed into the Ocean, it's parts are still applicable to the same research that Ceil conducted to create the original 6 variants.
Sigma not becoming a BioMetal, (coming from the Sigma Virus incarnation point of view, hence Mother Elf reference), It would behave in a sinister method. Most likely it would locate his BioMatch, and would initiate his search for the most powerful being around (I.E. the Virus reference). And upon discovering an applicable portion of Model W Core that is still possessing it's 'Will', Model S would in turn forge itself with Model W Core. Resulting in a whole new being. Since the merge would accumulate with both portions (completing each other in a full sense), it would become more than just a core, it would become a being with the Will of 2 beings, the power of Sigma and the maliciousness of Model W Core. This would become more or less a catastrophe character for CyberSpace and the material world.
That takes care of the ultimate Villain for the concept. Now to cover the 'protagonist'.
With Model O playing the role of 'protagonist' it would obviously refer to the BioStone being able to choose itself a BioMatch. Well in a sense. With how Omega is presented within Zero 3 and within ZX, a safe speculation would be that Omega has more or less a type of direct connection to CyberSpace. His power emitting capable of causing dimensional rifts between the 2 plains of the world. That would also apply tho his behavior. Being a type of 'power consuming' entity. Hence Weil's capability for controlling him. Weil had something Omega could have benefited from. And with Omega, in a sense being Maverick Zero, would consist of a more instinct type consciousness. But fully capable of everything else conscious being is. Just revolves around instinct more.
This would play a role for the 'during' part of the concept.
Model O, being power hungry, would locate a BioMatch that has a lot of energy to sustain him/herself as well as Model O. Since Model O would need a host to act as transport, a more powerful being is necessary. Upon locating the BioMatch, it would synchronize up and would become more or less a 'parasitic union'. And when the Model O senses that the host is weakening, it can simply create a dimensional rift and absorb a Cyber-Elf or 2. It would act as an alternative source of energy.
But this is where a twist occurs. Model O would be the instinct type, meaning it would more or less eliminate anything to get in his way. And he would use the host to get the job done. This would in turn create an internal conflict between the host and the Model. Becoming a form of 'urgency' for the host, and furthering character development for both.
With the union, the host would be forced to either continuously fight Model O for the dominance of the body, or to submit. Both plays crucial to the ending climax.
As already stated, Model O would be a parasite to the Host. Meaning it is draining either the host, of feeding off of Cyber Elf's in order to maintain manifest. With that, their interactions would not be one sided. The host would either be fighting Model O internally, or would be submitting to his will. Both would play a role within the climax. Depending on how you behave during, would judge what happens at the end.
If the host was forced to do something ill-fated, the host would in tern either enjoy the action and result, or would despise it and further his disgust for the Model. Example: "Host walks through a city street. Get's insulted or whatever. The host can either ignore Model O's urges for destruction, or feed into it. Resulting in either walking away, getting weaker from the insubordination. Or would be driven to get rid of the fellow. And whatever is around as collateral damage.
That would play a constant 'struggle' within the concept. In that it will alter the end climax and the end result depending on interaction display.
Leading on, this would become a plot driver. Meaning this would be the reason that Model O unintentionally seeks the New Being. Model O is unaware of anything more powerful at the time, and at first would only be driving for itself. But, with him constantly battling with the host, or vice versa, it knows that it needs to keep treading on.
And that comes to Model O's realization. That there must be a stronger being out there. If he exists, others must as well. This in turn triggers a search for strong opponents. Which leads to the encounter of the New Being. With this encounter, Model O's lust is overwhelmed and is blindingly urging his Host to fight. So strong that the host is compelled to fallow through. Triggering the end of defeating the being. Model O Leaches off of it for a short time, only to discover that the Being is renewing itself. This leads to a direct follow up.
But as for alterations. If you choose to oppose the Model, the final battle is more difficult because you are slowly being drained, and at the end, the host ends up not destroying someone very close to him/her. In such a way that Model O absorbs the last bit of life, killing the host. Resulting in the 'good ending'. The host martyred him/herself to protect which led to their demise.
The other would be that the host ends up destroying the other, and becomes consumed with Model O. Reaching a similar line between the Model and Host, they continue on, on a path of destruction in search of the New being.

War Machine: Model W(eil).
Back in Zero 4, during the Ragnarok Incident... Weil, bound to a machine body within regenerative armor, fusing himself with the Core of Ragnarok, Laevatein... Was whole new type of entity. The entire station becoming his body, the Core remaining his place of Consciousness, was still bound to typical Being set-up... Only difference is, Weil was the Core, thus the Station itself was the Body.
When Conflicting with Zero forces his hand to the Fusion, it was within a situation that would have proven in Weil's favor, had Zero not attacked and destroyed the Core. The Core exploding with Weil as part of it, it basically destroyed the Humanoid body of Weil. What there was after Fusion anyway. Then the Atmospheric re-entry destroyed nearly every critical part of Ragnarok... Leaving Laevatein more vulnerable to impact. Not to say the atmosphere burning didn't have an effect on the Core, it just didn't take enough to have been reduced to nothing.
This event occurred during the Human portion of Alberts life, at least the early portion. With that speculation, Albert would have had some knowledge within Reploid basis and technology. Locating and obtaining the remains of Weil's Laevatein, Albert would have the medium that would ultimately come to shape the future that is ZX.
However, the Laevatein remains had Weil fused within them. Meaning, Weil's body is gone, however he continued to exist within the remains. If there is any extent for his body ability too fused is unknown. Though for the sake of this theory, it exists. To the point that Laevatein would eventually begin to reform. Forming a Composite body of Weil essentially. So even without Albert, the MegaMan Universe would have seen Weil again... In some form or another...
But because Albert got to the remains first, he was able to study the remains and reconfigure it into what he dubbed as Model W. Which would go on to be re-buried, re-uncovered, and led to the Ciel 6 and Model A... Thus setting the ZX events up.
The ZX series would have been very different had Albert not intervened with Laevatein remains. There may not have been the Ciel 6 (that we would have seen, or in the same fashion), no Grey nor Model A (that we would have known)... Instead, it would have set forth another future... Something similar to Ghost in the Shell. With such a threat as Weil continuing to exist, with no Hero's... Someone (Ciel, Allouette?) would have possibly uncovered the Hero Cyber Elf's again... But would most likely have implanted such into newly crafted bodies. It would have essentially been the Hero's Resurrection, not as a BioMetal...
Ciel did create Copy X, who was nearly identical to X. So the others wouldn't have been far fetched. And taking ZX's adaptation of Allouette, Prairie... She would have shown interest in the same, or would have opted to assist Ciel, her older sister. It would have been a team effort, more or less.

∑; The Maverick War Instigator.
At the end of X7, Sigma was shown to have been ejected from a Building, several stories up... Not to be shown again... Then we see in X8 a Sigma entity without anything of that body? No head, or body similarities.
This is where my theory comes from. Sigma manipulated Red Alert in X7, with most fighting the Hunters. Yet we can assume that few survived. But mostly we can assume that Sigma survived (obviously, but not the point) and from then disappeared.
My theory consists of Sigma going into hiding after the X7 events, and either using remaining Red Alert members as a cult to his aid, or other members whom perhaps have been following him for years. What I mean is, looking at the inconsistency of information after X7 to the full blown 'information' present within X8, something may not be flowing straight up.
After he was ejected from the building, his injured body would have sustained impact damage. But his core, his Head was still in okay condition. Which without the heads destruction, the Virus cannot be destroyed in that degree. So, Sigma survived, but with his followers, manipulated or whatever, taking his damaged body and/or head into hiding. To which where Sigma was projected into a machine that would keep the head alive. From this, we can also suspect that his dreams would still be of priority, but without a new body presently, he was unable to act.
So instead of Sigma taking over yet another body, what if Sigma's Virus was granted a Proxy sort to say, and a copy was created with the same potential with the Virus? And that Proxy was the Belial Sigma found in X8?
It would make sense for Sigma to ruse the Hunters into believing that he is gone. It gives Sigma another puppet to act on his behalf. And it furthers his grip on what is going on around him. Plus it is an overlooked possibility, other than another character granting Sigma a full DNA resurrection...
Many reasons I say this is because of the character inconsistencies between Sigma in X1-7 and X8. Plus the copy Sigma's in completely different forms. Perhaps it is that body Sigma resides in within X8, but it is Belial Sigma (proxy Sigma) that was seen as the villain.

True ∑,
But taking into account Sigma, the First Reploid. Born of Cain's latest Circuitry designs... We must assume that Cain had at least 1 prototype before the First Reploid was born. I'll call him Proto ∑.
Since Cain had to have something to experiment on, in order to accurately calculate the Circuitry and to attempt closer mimicry of the Suffering Circuit (this assuming the SC is an actual plug-in device instead of software).
However, no matter what his experiments were intended on, the result was Sigma. The First Reploid: the one meant to be uncorrupted to result in a Maverick. He was the Hunter Leader, whom answered to Cain only. He became the superior Hunter, cunning tactician, and combat specialist. Everything Sigma is came from Cain's study of X, Light's blueprints and Cain's understanding of technology. So there would seemingly be a Proto-Reploid consisting of very similar measures.
After Sigma's Rebellion and initiation of his Insurrection, Sigma became an enemy to humanity. And this would have affected Cain as a form of 'ultimate Failure'. Intention turned against the intended.
Next, taking a step closer to X4, after the Doppler incident, and birth of the 'Perfect Soldier' project. We can assume Cain had at least some handling with the project. Since Sigma was the Original Reploid, and was nearly the Perfect Soldier, Cain's work would have been obtained and revised in order to produce said qualities. Yet, since this resulted in counter-action within necessary components, it resulted in sibling reploids: Colonel and Iris.
If we take that 'Perfect Soldier' project into account (regardless of it's ending by Hunter hands), and Sigma's original purpose... We could guess that it is possible that the Proto ∑ could have been recovered at some point, revised with protocol developed from Colonel and Iris, and after such revision we could dub the new Reploid 'True Sigma'. Especially after Signas, being the 'Next of Command of the Hunters' having specific ties with Sigma's original hunter Place.
The result being True Sigma, we could further speculate that True Sigma could be operable as an Anti-Sigma agent. One to buy researchers time in order to research the Sigma Virus. And with True Sigma being of new design based on old, the Virus wouldn't have much of an effect. And thus would be a good combatant against Virus Sigma.
To sum, Proto ∑ led to Sigma. Perfect Soldier project led to information of proper measures, Sigmas took over for Hunter Head, and thus obtaining Proto ∑ and reinventing him led to True Sigma. A counter Sigma agent.

∑, Sigma.
Sigma was Cain's most advanced Reploid to date. The only Reploid with such complex circuitry (suggests he took a different approach with the Suffering Circuit and instead compensated with added programs and circuits to attain a similar effect). Afterward, he went on to become the Maverick Hunter Leader.
With what we know, Sigma had a fight with Zero, the Red Maverick. And after getting ruined, he was able to win by a KO blow to Zero's Forehead Crystal. Thus marking the initial sequence of his infection.
This harmed his pride as a General, and altered his perspective.
Later, we know he orchestrated the events of "The Day of ∑".
Damaging large scales of the City, and even launching Missiles into it, to mark his Insurrection. Several months had passed since the Red Maverick Incident, and the Day of ∑. Enough time for the Virus to manifest within Sigma, and hie revelation to become clear for his purpose.
Later, X forced to confront Sigma, after his turn or perspective, his rebellion to Humanity.
X1, marks the death of the Reploid, the Hunter Sigma. The original reploid infected by the Virus. His personality was absorbed into the Virus, allowing it to masquerade as Sigma from then on.
X2, the Sigma Virus is assisted by the Reploid known as Serges. Who is the first of the Wily Reploid Bodies known of (not technically specified, but strongly implied). With the communication of the Virus being part of Wily's consciousness, this would further imply that Sigma and Serges had some form of communication, and thus Serges was the one responsible for constructing Sigma's X2 Body.
Upon the destruction of this Body, the Virus freshly concentrate, further took on Sigma's appearance and began to fight with X. The Virus working off of the Network, ahd yet powerful enough to manifest material together to trigger physical phenomena. This was also effected by Physical attacks, which led to the destruction of that first manifestation of the Virus. X2 was the first development of Sigma's insight to Zero's Past/history, and his true form of a Virus. Of course, being stated at the end of X1.
X3, the Doppler War. After the death of Serges, the Virus was drawn to Doppler, who was the one responsible for founding Doppler City, and for developing an Anti-Virus. Placebo of course. And the Virus manipulated Doppler to build two new bodies for Sigma. By the conclusion, Doppler was encountered, and freed from the Virus control yet still infected. Doppler recoded the placebo Anti-Virus into an acting agent, and this was used as Doppler sacrificed himself willingly to the freed Sigma Virus strand. Doppler dies, and that variant of the Virus is deleted.
Some time has passed since the Doppler incident before the Repliforce Cue. THe Virus having infected a Replifirce agent, and leading to yet another body. Of Repliforce Design. This also was met with his conversation with the General, and forcing the Cue directly. That sparked a conflict that he knew X would get involved with. And thus his Lust for X's destruction was further initiated. This ended with the Final Weapon, Sigma's final Body. being that of Repliforce Orbital Weapon. The destruction of the Weapon sprang the Virus into sub-space. Stagnant.
Taking a second approach to the Final Weapon destruction, with the Virus inhabiting the entire Station, it is possible that the Virus was also within the Shuttle X/Zero used to return to Earth, and thus the Virus consciousness has returned to the Rampant Virus to recover strength.
X5 takes an assault type turn when Sigma masquerading consciousness encounters the full Wily consciousness of the Virus. Leading to an unknown Wily Reploid Body (or possibly Isoc) building the Sigma Head and the Sigma bodies. At this point, Sigma took the initiative, and attacked the hunters directly. After mass concentrate Virus was together, he attacked, unleashed a Strand on Eurasia to cultivate and hired Dynamo for further distraction.
The Colony Crashes, that Virus code mixes with the Virus concentrate on Earth, and forms the Zero Virus. The one closest to what Zero initially had before it was carried to Sigma during their initial conflict.
This ruined much of the Earth, and ultimately destroyed X and Zero.
With that Potency of the Virus, it was capable of manifesting materially, and causing radioactive damage to Biological Components, and damage to Technological Components. This was the most aggressive variant of the Virus.
And led to the destruction of the Sigma Virus Core that was responsible for destroying the Hunters. Thus, the Virus was dead. After spreading and losing such strength, it was ultimately lost after the destruction of the Core.
X6, Gate. The only other un-analyzable Reploid finds Zero's DNA. After study, the DNA signature leads him to the Zero Virus, and ultimately to the Sigma Virus. This en-captivated him and forced his lust. He located remnants of the Virus strand and resurrected the Sigma Virus. As well as design the Nightmare Virus. Which in a sense, behaves like the Sigma Virus, just without a consciousness. A Rampant version to say. Gate infused his Zero based Encoding into himself to alter his DNA into a fighting form. Hence his similarity to Zero. But being the one who resurrected Sigma Virus, the Virus was mostly instinct. Being half conscious, the Virus attacked the recognized enemy as instinct. Only to be defeated. But the body lsted long enough to spread the Virus and cause the 2nd Sigma Virus Outbreak.
X7, Red Alert. Axl. This is sketchy currently. But continuing on...
X8, the re-concentrate Virus, also being specific to Copy Chips. This was the Original Sigma Code that was part of the Chip. But with the image used for the Copy, the Original Data was damaged due to the infection. And a Patch was applied to that data in order to make it usable to Reploids. This was also something the Virus could respond to. Of course, the New Gens were immune, till they had that degree of Sigma within them, which made them lust for the same desires that Sigma did while alive; his revelation.
Later to be shown, the Virus was of course alive, and yet present on the Moon as to initiate his insurrection to leave Earth and live on with others that feel the same. The Reploid 'Golden Age'.
This strand was defeated, and upon the defeat of the initial form (mostly composite of the Virus Core and body remains to grant effect of Material Manipulation.) was backstabbed by Lumine, and was absorbed into Lumine's body. Lumine stepped onto Sigma's remains, and was granted a Power Boost, which led to the Seraphium Form. This very well could have been the secondary form of the Sigma Virus if it hadn't been backstabbed. But thus led to Lumine's lust and ultimate destruction.
This triggers 3 possibilities:
1: The Virus was left on the Moon, stagnant.
2: The Virus was reformed and part of the Gel that sprang from Lumine's body and impacted Axl (Forehead Crystal, the same as Zero to Sigma several years earlier), and thus the Virus lives on in Axl. Awaiting the next opportunity of Action.
3: The Virus would have been able to connect with Lifts between the Moon and the Jakob Project Orbital Elevator Control Shaft. Or would have been able to infect neighboring Satellites. And thus would have the option to Project itself into anything able to receive information from Satellites.
Forcing the hunters to act in an alternative way.
Either way, this triggers the Elpiz Project; Mother Elf.
Zero going into Sealment, and researchers able to study his body, Virus qualities and such. leading them to the Virus foundation. Enough to led them to the Sigma Virus, which they used within the Project. Mother Elf is based of off the Sigma Virus, and in a sense is the Ultimate Rendition of the Virus. Purposed for assisting ability.
Come in Weil, who was a Reploid Scientist who learned of the Mother Elf, studied her and was able to interact with the Virus coding, which he later was able to 'Curse', or simply put, he restrained the curative ability of the Elfn in order to unleash the Virus ability's.
With that Said, Sigma has had a major impact of the Direction of the Reploid Age History. His involvement indirectly triggered the advancement of Reploids and led the World into the Darkest Technological Age it ever saw.

X and Light Armor Capsules.
With that said, I shall start the Theory.
During X's design and completion, Light had a revelation: that his life is coming to it's end, and his plans for X haven't been completed yet. Once X was fully constructed, Light built a Capsule in order to maintain and finish X's mind. For his realization. Now, according to the Day of Sigma OVA, Light and X have conversed, this applies with the theory. Light was able to finish X's mind to a degree, but was unable to complete it. This is where the initial Capsule comes from.
However, the Capsule and Light had another plan in motion. A means to control X's power development. Since Light feared what X could become had he opted to become destructive.
So Light had encrypted data within X. To limit his power. This is the foundation of X's potential. Light having encrypted X with data locks in order to maintain X at a level of stability. But after his realization, and becoming a Hunter, he has faced enemies that need more power to defeat. To keep true to his promise to Light: Fighting for Justice. And when these times happen, X can stumble across a Capsule from Light. Be it the very same or different Capsules, I won't evaluate.
But upon locating these Capsules, X is reminded of Light. His promise and the 'gift' granted by Light for X to enforce. This is Light's link to X's data pool. Once X has established a connection with the Capsule, the data transfer unlocks a certain degree of ability within specific areas of X's body. This enhances his ability, and increases his potential.
However, the data unlocking is not permanent. The data seems to only be fully manifest within a temporary Memory drive within X. Which is why he doesn't keep his Armor intact. Some abilities remain, as in X's Dash function. It remains, because X has a constant use for it. his buster changes the first few interactions as well. Since he is always fighting. So such abilities remain due to constant use. This may be reasonable to interpreting them being ported to X's main memory.
Boss DNA based weapons fall under the temporary Memory as well.
After the Armor retracts back within X, the threat has been subsided. And the Capsule(s) hide once again for the next time needed.
X5 and X6 are different cases for the Memory. Since Alia copies the data for the Armor and reworks the code to have it remain longer. Which is why X keeps the Fourth (Force) and Falcon Armors. That is thanks to Alia.
And as for the Program Data used in X5 and X6. For Virus Security Protocol, the Armor data is obtained from X. Reworked into a recognizable coded program and is reinstalled into X. So Alia can assemble the Coded program and cause the Armor to manifest. But the Armor will always retract. Since X only needs it when forced by an enemy.
So, in short, X has the armor. Light Capsules is key to get to the Armor. The Armor isn't permanent and varies due to nature and severity of the conflict.

Mother Elf Birth?
Cataloging the events in X8. The 'Final Battle' on the Moon. Sigma was the first main opponent And upon defeat, was in a sense cast aside for Lumine. Who ended up 'Crushing' some remnant of Sigma's body. And immediately afterward, was 'powered' with something. This could have been his body absorbing the Virus and increasing his power output. Also explaining his 'transformation'.
This being the prime source of the speculation. After defeat, Lumine's body shatters, and a 'Gel' type substance strikes Axl in his forehead crystal. Immediately Zero cuts the gel. Now this could have been a final attempt for Lumine to forge himself within Axl. But with the cut from Zero, that transfer was halted. Only a small amount of something was within Axl's forehead. And taking into account the flashback within X4, how Sigma defeated Zero with this same move, was the instance of Sigma being infected.
Now, at this part there can be 2 speculations. With Lumine's defeat (had he absorbed Sigma's Virus) that gel could have had a small amount of Virus. And with it being incomplete could reforge using Axl's Prototype based DNA. Or, after that desperation attack, rendering Axl unconsciousness, any floating Sigma Virus sentience would have the means to enter within Axl's body. So either way, Axl would have something to do with Sigma from then on.
After these events, we know that Axl is fine in regards to him in Command Mission. But after that, the Force Metal Incident.
There would be small traces of Sigma Virus on Earth, since it is not all gone at this point. It is just minimal thanks to the Copy Chip, and the New Generations. But the Virus would still be rampant regardless.
After those events, the timeline takes us to Zero's sealing. This being the process to research his body, research the Virus in him, and th 'Purge' it.
Remembering MegaMan X5. The Sigma Virus, the Colony Virus and the Zero Virus... They all tie to Sigma. So with the research on Zero, would ultimately lead them to Sigma Virus. However, with regards to Axl, with the 2 possibilities that happen to him, he would be the updated carrier of the Virus. The New Gen Virus you could say. Which would have led to some conflict between Axl and X (remembering Zero 1's X statement: "Having fought this war for nearly a hundred years alone").
Taking that into account, something happened between them. Which would have led to Axl being killed, or rendered unconscious again for study. Either way, his body would be in another sentience control. And during that research, the ties of Virus and everything, they would have enough info to create the True Anti-Sigma-Virus program. Project Elpis. Or Mother Elf.
With Axl dead or alive, his body is condemned to research. And being a Prototype, his DNA base would already be slightly different. And after conversations (taking him being alive approach), he could have chosen to be the Anti-Virus carrier Per se. Once the Program was completed, they would remove Axl's DNA Soul from his body, maintaining his consciousness. Just encrypting him with the Anti-Virus program. This would result in a DNA base change which would remake up His persona. The change forged Mother Elf. The True Ant-Sigma-Virus.
Had he been dead, they could have either used his body to 'contact' or lure his DNA soul back around his body for the process to work. Or, if he was dead, and something took over his body, then that would have led to them using the Anti-Virus on his body. Which would have destroyed that Virus, and forged with his DNA remnant data to create Mother Elf. Just got to remember, that Axl's Copy Chip was also a Prototype. It didn't contain Sigma DNA. So this could mean that the lack of Sigma DNA may have either a defensive purpose against the Virus. Or the lack of defensive properties meaning him becoming the 'Child of Sigma' is a possibility.
Don't forget, the Anti-Sigma-Virus is only encrypted to Axl's DNA Soul. This union isn't permanent. It in a sense gives birth to the unified program, the Mother Elf.
Which would be the dawn of the Cyber Elf, either approach taken. Since the technology used for Mother Elf, would have led them down the discovery path to Cyber Elfs.
It is long shots, but they do make sense.

BioMetal Origins.
Centuries ago (between 2 and 300 years), the man named Weil, was a scientist within Reploid technology. having been prone to sinister acts, and crimes against humanity (possibly Reploid), and was sentenced to eternity of banishment. Without being consulted by X, Weil was subdued and was taken to an isolated arena where his mind and consciousness was pooled into a robotic type body. The only one known to exist. This being of a subjected material highly primitive but may have been a milestone for further thresholds. But this technology accepting his mind and consciousness, and capable of responding to his mentality as if it here his body (wounds heal faster since the flesh is synthetic).
Once the process was completed, Weil was finally banished into the outskirts of the land, to suffer eternity of nothingness... And never being questioned about surviving. That technology was left underdeveloped at that time (that we know of till centuries post), and no one knows of what happened to his human body (frozen Beef Theory initiation?).
However, Weil survived, spending all his years pondering what he will do, what he could use to manifest his plans, etc. And once he managed to return to life areas, began work for revenge against those who damned him to such a life.
This led to the 8 Judges, and Ragnarok. However, Omega's shuttle may have been influenced by Weil to crash back to Earth... However, utilizing the specs of his body, the technology he pondered and the technology currently present, ultimately led to the conception of Ragnarok, and the Core, Laevatein. Which obviously was compatible with Weil's body. In the way that it can manifest over Weil in a form of suit. And part of of Weil in the form of the Final Weil encounter.
Once Weil was fused with Laevatein, in that sense, the entire station connected to Laevatein was altered just the same. It all was processing in and from Weil. The station became Weil. That Union is the first representation of consciousness merging with machinery, the first Basis for BioMetal. And upon his defeat, the station crashed into the Atmosphere and exploded. Raining debris all over the world. Fragmenting the soon-to-be BioMetal into Cores.
With that said, every part of Laevatein was still active, just needing awareness. This was granted through the suffering and anguish of many people/reploids. And absorption of Cyber Elfs.
During such, Ceil managed to locate Zero and the others, after giving up hope of looking around Earth, and started searching the Cyber Network. Upon locating them, Ceil shed her tears, but vowed to bring them back. And after discovering Model W and being part of the Research group investigating it, she learned enough of the Laevatein fusion/Weil remains in order to either reproduce that material, or utilized parts of it. To which later became the Ceil 6. After the consciousness of the 6 were integrated within the material. BioMetal was thus being born.
Albert took his approach from creating the Model W fragment, and utilized that knowledge to create Model A. Being the 7th known BioMetal...
But this raises the possibility that Prairie may have been interested in following her "Sis's" footsteps. Suggesting that she may get involved with BioMetal research. Flueve doesn't help this since he was the one to analyze the date from the Ceil 6... So that leads to at least 1 possibility for a sequel setting.
Completely excluding Model O, the 'Naturally occurring' BioStone. To which I will cover later.
PS: This can also lead to the development of synthetic biomechanical technology present within the ZX series that only gets enhanced and more refined within the Millennial gap between ZX and Legends. The eventual birth of the Carbons... But that is another topic for another time.

Wily Virus. Speculation MK I.
This takes chance with my 'Origin Virus' theory. And I can offer at least 1 piece of evidence that the program was initially a Virus. From technical aspects, a program cannot leak to another hardware based system, unless it is sent and accepted. Otherwise it is a Virus, a Spread program. Be it either a Worm, a Trojan, or a simple 'Crash' type Virus.
Either that, or it was a program that behaves like a Virus... But that is not the point.
Back in the era 20XX, Wily stumbled across a crash site with the remains of an alien robot... Scavenging through the wreckage, he discovers the 'Evil Energy'. This is the entire basis. As we know, Dur arrived at the same time, and after being 'repaired' went on to destroy the Evil Energy as he located it. But at the end, he states that he leaves the remains to MegaMan. Feeling like his 'Justice Energy' will overpower the Evil and bring peace...
But continuing on, Wily remained to have some left over, and with his mind, grew the Energy to utilize within his 'Experiments'. This Energy having an interaction on a mental level, gave Wily the idea for a form of 'Mind Control'. With the Energy tapping into ones mind, this gave Wily a means to focus on the energy and in a way, capture his will. However crude, but primitive as it was, seemed to work. Example is King in MegaMan & Bass. The machine for Mind Control. And then King's purple alteration.
With that in mind, Wily went on to further his development of that particular invention. Constantly developing methods to utilize the energy in alternative means. Till finally, it dawned on him. The Energy can communicate to machinery. On a digital level. And since the Energy is linked to his mind, that gave Wily a means to ultimately 'download' his mentality into a data form. The means can be speculated that he copied his mentality over a long peroid of time, then set his computer system network to initiate programs after his Death. This being done in the way that he sensed his time was up, and hooked himself up to the appropriet connections, and once he died, the computer downloaded his 'soul'. In a sense. This capable of merging with the recorded mentality, the Will would become a form of consciousness not bound to flesh. And following network order, would be collected within the Capsule containing Zero, and slowly integrating that Will into Zero's mind.
This being the 'Will' that forces Zero into a blood lust state. And also is the same Virus that integrates to Sigma. From that fateful punch to Zero's forehead crystal during the Virus interruption. Contacting Zero directly, which causes Zero pain. He fights against it since it is abnormal. Once Sigma struck and broke the Crystal, and during the Virus communication, it spread to Sigma. The victor over the Masterpiece of the original being for the 'Will'.
This is why Sigma didn't turn Maverick very quickly. Sigma was constantly having an internal struggle with another entity. Which ultimately led to Sigma's 'Revelation' for Reploid kind. And his interest in X. Also explains why Zero looses his malicious nature after the fight.
Once the Virus spread to Sigma, knowing that Zero failed in his mission for the first time. The Virus had an alternative use as well. Spreading to other reploids causing Mavericks. In a blitzkreg type tactic. Hoping that one of them could defeat his rival's Legacy.
Pure speculation, but it does make sense in the intended alternative way.

Omega, rather Model O. MK II.
Continuing from the last post, Model O and the Host interactions. As already stated, Model O would be a parasite to the Host. Meaning it is draining either the host, of feeding off of Cyber Elf's in order to maintain manifest. With that, their interactions would not be one sided. The host would either be fighting Model O internally, or would be submitting to his will. Both would play a role within the climax. Depending on how you behave during, would judge what happens at the end.
If the host was forced to do something ill-fated, the host would in tern either enjoy the action and result, or would despise it and further his disgust for the Model. Example: "Host walks through a city street. Get's insulted or whatever. The host can either ignor Model O's urges for destruction, or feed into it. Resulting in either walking away, getting weaker from the insubordination. Or would be driven to get rid of the fellow. And whatever is around as collateral damage.
That would play a constant 'struggle' within the concept. In that it will alter the end climax and the end result depending on interaction display.
Leading on, this would become a plot driver. Meaning this would be the reason that Model O unintentionally seeks the New Being. Model O is unaware of anything more powerful at the time, and at first would only be driving for itself. But, with him constantly battling with the host, or vice versa, it knows that it needs to keep treading on.
And that comes to Model O's realization. That there must be a stronger being out there. If he exists, others must as well. This in turn triggers a search fo strong oponents. Which leads to the encounter of the New Being. With this encounter, Model O's lust is overwhelmed and is blindingly urging his Host to fight. So strong that the host is compelled to fallow through. Triggering the end of defeating the being. Model O Leaches off of it for a short time, only to discover that the Being is renewing itself. This leads to a direct follow up.
But as for alterations. If you choose to oppose the Model, the final battle is more difficult because you are slowly being drained, and at the end, the host ends up not destroying someone very close to him/her. In such a way that Model O absorbs the last bit of life, killing the host. Resulting in the 'good ending'. The hoist martyred him/herself to protect which led to their demise.
The other would be that the host ends up destroying the other, and becomes consumed with Model O. Reaching a similar line between the Model and Host, they continue on, on a path of destruction in search of the New being.
See? Rough, but there is enough to get a mental play going. So with this under protection of the "First Right's" this remains the property of Zechs and Telos. MegaManX9.com holding the rights.

Omega, rather Model O.
And following that (including unused sprites), Omega's reincarnation would have played a seemingly larger role, than some 'fanservice' boss/unlockable. However that is not the case within the final product, as that is exactly what we got. And including the ZX:Advent unused sprites as well, it further suggests that Model O would have returned to become a boss. Optionable most likely.
But I, and a fellow member from MegaManX9.Com by the name of Telos, have come up with an idea that would implement Model O, and further the ZX story. Well, from our perspectives anyway. But I must offer credit to Telos for even initiating the thread that led us to conceive and agree upon our idea. So Kudo's man.
Now I will roughly draft our idea (as to not loose 'First Rights' to the internet).
We conceived that CyberSpace would become yet another optionable place to explore and would be further drawn for story purpose. Since this concept in a sense revolves around CyberSpace. Someone on mandatory study within CyberSpace would end up locating a Data pool for severely outdated data, and would led to the instigation of further BioMetal.
To be blunt, within that Data Pool contains the data essence for every Reploid and Cyber-Elf to have lost it's manifestation and decomposed to a raw data format. It could be referred to as the 'Trash" section within online networks.
They would consider it as a mainstream project, (Thanks mainly to utilizing Model O for the dimensional rifts as being the prime source), and would delve within it in a 'study'. Which would led them to the Sigma code. Since there is more code revolving around Sigma, there would be more similar data to link. Mother Elf, Reploid Sigma, Virus Sigma, the Sigma Virus (yes, it is different), Colony Virus (leading back to Sigma Virus), Reploid Sigma DNA, Sigma Virus incarnations... Copy Chip Sigma (revised patch for the Reploid Sigma. Hence the design difference).
But continuing, this would become a subject of interest, and would eventually led to a realization for Sigma to be forged into BioMetal form. With Ourourborus having crashed into the Ocean, it's parts are still applicable to the same research that Ceil conducted to create the original 6 variants.
Sigma not becoming a BioMetal, (coming from the Sigma Virus incarnation point of view, hence Mother Elf reference), It would behave in a sinister method. Most likely it would locate his BioMatch, and would initiate his search for the most powerful being around (I.E. the Virus reference). And upon discovering an applicable portion of Model W Core that is still possessing it's 'Will', Model S would in turn forge itself with Model W Core. Resulting in a whole new being. Since the merge would accumulate with both portions (completing each other in a full sense), it would become more than just a core, it would become a being with the Will of 2 beings, the power of Sigma and the maliciousness of Model W Core. This would become more or less a catastrophe character for CyberSpace and the material world.
That takes care of the ultimate Villain for the concept. Now to cover the 'protagonist'.
With Model O playing the role of 'protagonist' it would obviously refer to the BioStone being able to choose itself a BioMatch. Well in a sense. With how Omega is presented within Zero 3 and within ZX, a safe speculation would be that Omega has more or less a type of direct connection to CyberSpace. His power emitting capable of causing dimensional rifts between the 2 plains of the world. That would also apply tho his behavior. Being a type of 'power consuming' entity. Hence Weil's capability for controlling him. Weil had something Omega could have benefited from. And with Omega, in a sense being Maverick Zero, would consist of a more instinct type consciousness. But fully capable of everything else conscious being is. Just revolves around instinct more.
This would play a role for the 'during' part of the concept.
Model O, being power hungry, would locate a BioMatch that has a lot of energy to sustain him/herself as well as Model O. Since Model O would need a host to act as transport, a more powerful being is necessary. Upon locating the BioMatch, it would synchronize up and would become more or less a 'parasitic union'. And when the Model O senses that the host is weakening, it can simply create a dimensional rift and absorb a Cyber-Elf or 2. It would act as an alternative source of energy.
But this is where a twist occurs. Model O would be the instinct type, meaning it would more or less eliminate anything to get in his way. And he would use the host to get the job done. This would in turn create an internal conflict between the host and the Model. Becoming a form of 'urgency' for the host, and furthering character development for both.
With the union, the host would be forced to either continuously fight Model O for the dominance of the body, or to submit. Both plays crucial to the ending climax.
This will conclude the first half of the speculation for another concept.

MegaMerge speculation.
And keep in mind, this is speculation. So treat it as hypothetical. And is just another alternative theory.
Taking into the account of the Double MegaMerge and the Solo MegaMerge, there are a few differences between the 2.
Model X has been shown to be the only Model capable of Double MegaMerging.
This could be for at least a few reasons:
-A: Model X being based off of X who was, in a way, the father of most reploids.
-B: The 4 Guardian Models are based from the Big 4, who were variants of X's DNA.
-C: X could have been the first successful Model derived from Model W, and the could have been designed off the bare specs to create the others.
-D: X being destroyed sealing the Dark Elf, when X was the only reploid to utilize Mother Elf to end the Maverick Wars. X cyber self could have adapted to Mother Elf, or has a Link with Mother Elf enabling him to unify with Reploids.
Unification with Model Z could also be a few reasons:
-A: Zero being transferred into a Copied Reploid Body, could have been based off of the ultimate specs of X. As the other reploid majority.
-B: X and Zero, being fully analyzed late within the Maverick War, there could be a design similarity. (Wily could have used the core blueprints to design Zero. Or vice versa.)
-C: Zero was recognized by Dark Elf. Suggesting some connection with Mother Elf in either way of the Virus, or other means.
Of course that is merely speculation, but either option currently present does assist explanations.
Following from Model X, it is possible for there to be Model Ax. But with the connection between X and Zero being limited, it is improbable for there to be a Model Az. And certainly improbable for anything to be fused with Model A. With it's A-Trans being the Model Prime function could have complications.
According to the other Models, when Fused with Model X, Characteristics increase in both power output and technical alteration, plus Overdrive. When stand alone, the Models are less bulky, no Overdrive and overall look more independent.
This is proven in both ZX and ZX:A.
Now the only difference here, between Model X and Model Z, is the link to Model O. Now so far, Model O is nothing more than a refined BioStone possessing the affinity of BioMetal. X is able to fuse with Model O with X's Double MegaMerge. However, Model Z would have a connection with Model O in that they both derive from Zero. Model Z being based off of Zero's consciousness transferred into the reploid copy body, and Model O being based off of Zero's original Body. Omega in a sense being Maverick Zero.
With that speculation, a Unification may be possible between the 2. But with both being entities of their own (and both connected to Mother/Dark Elf) they came from the same body. So at least, a Parasitic unification is at least possible. With one being Merged with it's BioMetal and utilizing the power and ability of the other.
Zero - Omega - Model O.
_____\ Reploid Zero - Model Z.
Omega being body, and Zero being mind/consciousness... A permanent unification is impossible, since that is only reserved for how the Metal is forged. One BioMetal takes one Cyber-Elf. 2 cannot be contained within 1.
Ultimately it is speculation, but it is narrowing the line for possibilities.

And function of the BioMetal.
To speculate, we know that BioMetal must reach for a BioMatch. They must be together for the process to work. But I don't think that was the initial intention. Ceil was trying to recover any data about Zero. And stumbled across him, X, and the Big 4 within the Cyber Network. She wanted to attempt to revive them, with such means impossible. Until she discovered Model W. With it's throbbing consciousness. Analyzing that she came to discover a way to fuse a Cyber Elf into a physical object. That object must be some sort of BioMaterial forged within that era of technology. Since BioMechanical unions are common. Especially with Biological and mechanical components.
Since the BioMetal reacts to 2 aspects of it's host:
-1: Mental similarity between the Match and the BioMetal consciousness.
-2: Physical compatibility.
That is why the hosts are selective to only 1 person at a time.
It behaves with the flesh of the host, by decompressing itself and merging to the host's body. Whether it takes place internally, or solely externally is yet to be foreseen, but when this occurs, the 2 become on. The Biometal in a sense becomes the host's consciousness, and the host becomes the body of the BioMetal. It is more or less, a mutual exchange.

X6, what could have been.
-The original Nightmare System: In its current form, the Nightmare System is nothing more than a gimmick aimed to frustrate the player to no end, but the original concept seemed a lot broader. The intended system called for randomized stage layouts that reflected your performance as a Hunter; no two stages would ever look alike, things always varied. Capcom hoped the Nightmare System would create an immense replay value, attracting players to play X6 over and over again in order to experience new challenges. Indeed, the Nightmare System remains intact in the final product, but it is very broken and not so random. Ground Scaravich's stage is a pretty good example of the original Nightmare System as it is constantly rearranging itself.
-Stage Connections: Depending on your actions (specifically the order in which Mavericks are defeated), the cosmetics of stages would vary like X1. This system intended to show the stages were somehow interconnected with each other. This too remains absent from the finished product.
-Returning Mavericks: a 2001 press release stated X6 would contain five returning Mavericks presumably from X1~X5. The press release seemed to imply the returning Maverick would appear in random stages as bosses (via the Nightmare System). This may or may not have been referring to Metal Shark Player's "summoning" attack in which he briefly revives fallen Mavericks from previous X games.
-Rumored Animated Cutscenes: Instead of still pictures, X6 was previously stated to contain animated cutscenes reminiscent to RMX4. Reeve of the former MMX Online supposedly confirmed the presence of custcenes back in late 2001. However, due to a lack of Reeve's source, I've marked this as a rumor.
Meverick and Virus speculation.
I wanted to compile evidence of Maverick and Virus encounters. And keep in mind, this is speculation. So treat it as hypothetical. And it is just an alternative theory.
I'll start off with Mavericks.
Maverick, or Irregular reploids and Mechaniloids (reploid prime focus here), can suffer from becoming a Maverick in a few ways:
-A: Complications from the incomplete suffering circuit replica.
-B: Glitch within the reploid electronic brain.
-C: Damages not repaired correctly.
-D: Cyber brain (their data selves) being hit by a transfer glitch, or incompletely programmed.
-E: DNA/consciousness programming error.
-F: Exposure and infection from the Maverick Virus.
Any number of these can cause a reploid to turn Maverick. However there are behavioral differences within 'how' they turn. And it is a short list of what else can be considered.
From evidence we know from the games themselves, Reploids are fully functional if they suffer from an Electronic Brain glitch. Case of Vile. He did what he was told, he just had less of a care for the collateral damage and possible casualties. He acted for just himself.
So E.B.G. is functional, yet self centered.
Cyber Brain is a barely touched upon subject, but it is in there. Evidence is Xtreme 1. Diving into a computer. Or life support systems shown in X5. So it is limited, but it is a possibility of not fully transferring from the body to the network, or vice versa.
Virus exposure on the other hand, is the more noticeable version of turning Maverick. I'll touch upon the Virus specs, but I'll outline differences of exposure.
When a reploid is infected, they loose themselves mentally. They go mad, and the only instinct possible is to become self reckless and cause destruction. This has been shown in X5 specifically. Infection is caused by either direct exposure, or indirect exposure. Either direct transfer, or being subject around whom is infected.
Differences within Mavericks are apparent. And also carry over into New Gen's as shown in X7 and X8. With the Copy Chip, reploid data is preserved and is functional towards whoever taps into it. This may also include such DNA/program errors. And they being able to turn Maverick by will only means they are no longer bound by programming restrictions placed by Humans. They turn as they wish. But they are still bound by physical flaws and errors.
Sigma on the other hand, did not loose himself. He kept his sanity. He just reshuffled his priorities. Which led him down the path of destruction. But before Sigma died, the Virus copied his data to masquerade on as the main X Antagonist. Sigma is the only different Virus infected Maverick. Only difference is Serges/Agile/Violen/Bit/Byte. They also contained themselves, however to a degree, they have been affected by the Virus, causing them to all be on the 'same page', but the Virus speculation is next...

Speculation suggests that the Virus is in a sense, Wily. This is proved in X5, when Sigma hints at speaking with the DR.
And judging from MM8, the Virus could be singled out to be a bi-product of the Evil Energy Wily found and had been exposed to.
So current speculation suggests:
-A: Virus could be from Wily utilizing the Evil Energy.
-B: With Evil Energy feeding off of the mind, it could have given Wily a means to copy his mentality and consciousness.
-C: The Virus contains the consciousness of Wily as seen in X5.
-D: Wily having experimented with Mind Control in MM&B, and having Bass rebel suggests Wily needed a way to keep his creation in order.
-E: Wily's conscious has been suggested to have bounced between reploid bodies. Prime cases include Serges and Isoc.
So we can speculate that Wily creating the Virus serves 2 purposes: maintaining Wily's will in who possesses the Virus and keeping keeping the plot of X's destruction. And keeping Zero under control, serving Zero as the vehicle of Wily's continued non-biological existence. Which was suggestively demonstrated in MM&B, with King. When King began to question his 'place', Wily used a "Mind Control" machine. Hinting at it being a precursor to how Zero us utilized.
However, this Virus was unleashed from Zero between the destruction of Gamma's Unit and Sigma's battle. Before the Virus, before Zero, the other Maverick reasons were the prime concern of Maverick Hunters. After Zero, the Virus was added to Maverick cause.
The Virus was freed from Zero's body in the fight with Sigma. And with Sigma badly damaged, absorbed the core of the Virus. Leading to the Day of Sigma events.
After that, Zero's body freed from the Virus, regained prime control of the original mind within the body.
Anyway, the Virus being Wily makes sense in all accounts. Being the cause of reploids going mad, becoming irregularly hostile, and becoming selfless.
And with the Virus, speculation can also suggest that there exists a wireless network, allowing both Wily Virus and Sigma Virus to freely move around and infect/take over other reploids. But the Virus never stayed intact. It behaves just like a computer virus, meaning it can spread to whatever is possible to be infected. Allowing the consciousness to bounce between whoever is infected. Which is why Serges and Isoc are speculated to have been forms of Wily. And why Sigma is able to bounce into new bodies after convincing someone to build him one.
Even as such, Sigma has been the only one to withstand the Virus. He can communicate with the Virus consciousness and gives reason that Sigma fought the Virus for a while before succumbing to it.
Rough speculation, and concept analysis. Taking a different approach to the cannon theory.
2 rumored/April Fool's jokes...
There is some information about a leak of a MegaMan Legends DS. This apparently taking place after Legends 2, or a side story between Legends 1 and 2. But, either was a rumor when confirmed by RockMan Perfect memories that it was a hoax. Enjoy the "what if's".

Now, to the other MegaMan note, but sticking with April Fool's. A few years back there was word of a MegaMan & Bass 2 in the works. Complete with screen shots. This was just a fan production mock up. Originally bassed on the Planet MegaMan site (which is down). But dedication like that is impressive for fans who definitely have a want for more Classic MegaMan.
Casting judgment on these, it looked good if it were a real project. Good job to those who created these mock ups. And who knows if they have sparked any kind of interest, other than just joy from the fan.

So, if it is too be, it could be similar to this 'false confirmation'.
Next, is another attempt to stir emotions with yet another 'announcement' of a ZX 3, titled Extremous. This chapter focuses on Prometheus and Pandora. Their back story and origins. Taking place before ZX. But this was 'confirmed' to have been a rumor. This has just one screen shot to emphasis on it. But nothing more exists from outside this pic.

The actual site being a simple flash, was where the Axess File rumor started. Sigehiro-San being the artist to have designed the shown versions of the characters (excluding Grey/Ashe).
That site being: Axess File/April Fools. So, with what has been blatantly rubbed in our faces, could have had some form of sparking interest. Time will tell.
MegaMan Zero, what we had...
Although, what was released was very good, and attractive for mostly Classic/X fans from the fanbase, it had content originally planned that just never made it into the finished product. And one case where the content was triggered by either another MegaMan link-up unlockable, or a system addition for the unlockables.
Zero 1 was good in and of itself. The character introductions were great, the intensity between them was well done. Even Phantom's suicide to suit his beliefs was good.And the inclusion of a copy villain. The enemy of Zero, being that of a copy of X. Originally intended to be X himself (this would have been cool, since then Zero's promise from X4 would have been fulfilled).
Come Zero 2, with original plans of incorporating Phantom, within his Hyper Form, following suit with the other Guardians. That was axed from the final product, but it remained well done. Elpizo was cliche, but Dark Elf and the ending was very catchy. And the death of X's body. The most shocking part of the game.
Zero 3, however was the most 'unlockable' game within the mini-series. With connectivity with Megaman BattleNetwork to incorporate BN's viruses within CyberSpace as alternative enemies. And the E-Reader card system enhancer for non-plot relevant additions. Like 2 Cyber Elf's around the Resistance Base, and most common characters whom offer their 2-cents and give you E-Crystals. This one was the more developed title within the 4, in that it had more additions than any other. Plus the unexplained deaths of 3 of the 'Big 4', and disappearance of the Mother Elf. And encounter of truth regarding the final Boss. Being that of Zero's original Body. Including the main enemy showing himself to be Dr. Weil, being of that a Human (in a sense). And the return of an previous enemy. Copy X. With 2 weapons not implemented.
And Zero 4, the climax. With the new leader of the Counsel, Craft, and return of Weil. Taking over the area the game takes place. This time focusing on refugees and settling the battle score. Though not being the most defined, it is the most climactic Zero title. Zero 3 had its moments, and just the same most the moments are at the end of the title. Yet this time 2 things are different. 1: Zero takes on the 'Human' enemy, breaking the first rule of Robotics (stated in X1). and 2: Zero's departure through reentering the atmosphere. Setting the stage for the ZX series to assume place.
The first 4 titles from the new developer, Inti-Creates, were outstanding. And if, IF some form of compilation is in order, it would only add to the over all product they created. Including the extras mentioned (only as unlockable side explorations), it would definitely call fans to return. Especially with some of the non-direct fanbase assuming Zero remained alive.
So to sum up some of what wasn't localized within the final product:

Z1: Phantom living. X Being Main Enemy. Ceil's Drama Tracks from Zero ROST.
